On a HHH set up
Neck: DiMarzio rails (Air Norton)
Middle: DiMarzio Area 58
Bridge: Kent Armstrong Humbucker
(So all three pick ups are really humbuckers)
If I connect them just like a Strat with no coil tapping:
Can I still run into phase and polarity issues in position 2 (Bridge and Middle)?
And if so, can I just reverse the signal and ground wires on the Bridge Humbucker?

It's clear that both would work - but I would imagine that the end-user / customer would want to know which is the default wiring scheme (i.e. which is the default series connection between the two coils)

This is pretty much DiMarzio wiring.

Next, decide which coil of the neck position Air Norton S pickup has the correct phase and polarity relationship with the upper coil of the Area 58. Connect the neck position pickup as if you were going to coil split it for the neck + middle selection.
Finally, do the same for the bridge position humbucker.
Either variation of the DPDT/DP3T switch wiring will work. The only difference will be the electrical polarity relationship to the middle pickup.
