I have a set of MIJ strat single coils and on one of them the magnet has come away from the base, what is the best adhesive to stick it back with?

Araldite if you want it to stick fast. A couple of spots of superglue if you want the magnet to be easily changeable.
You say, atom bomb. I say, tin of corned beef.

Clean that old rubbery glue off first, but make sure you get the magnet on the right side up or the pickup will be out of phase with the others.

thankfully i can tell its orientation via the glue residue left over, I will scrape it off and have a go. The old glue is actually rock hard not rubbery at all, almost crusty, may just be because of age?

Probably. I would still get it off though, you will get a stronger output if the magnet is as close as possible to the polepieces.
